This sounds very like an issue that we have recently released a fix for.

Error message when you open a Commerce Server 2009 Web site that is integrated into SharePoint when the SQL Server and the Commerce Server are installed on different computers: &quot;Server Error in &#039;/&#039; Application&quot;

I think this might also resolve your issue and would mean that you do not need to give users permissions on the database.
